You can fly with Hainan Airlines, Air China, China Eastern, China Southern, or Shanghai Airline to fly between Shanghai and Beijing. One-way fares vary between ¥450 and ¥1700. HK to Shanghai, maybe best to fly from Shenzhen. Same airlines do the route, plus Shenzhen Airlines, one-way fares vary between ¥500 and ¥2000. Check the link below to find the best air deals.
If you have the time, my opinion is that it is best to take the train, not because it is cheaper (which it is) but because you will get to see more of China. I live in Northern Canada so winter in Beijing feels like summer for me, but you are from the Philippines so winter in Beijing may be a little cold for you. The travel time from Shanghai to Beijing is NOT 3 hours. The flight is close to 2 hours based on how long delay there might be in terms of taking off.
In general you should plan to buy tickets in China. Yes, there are cheap airfares. Shanghai to Beijing is served primarily by China Eastern Airlines although you could use also Shanghai Airlines, Air China, among others.
One other possible solution is to take the overnight train from Shanghai to Beijing — you would leave at 7pm or 7:20pm for Beijing, travel in a sleeping car, and arrive in Beijing at 7am the next morning (so about 12hours by express train).

Winter in Beijing is long. December onward — till about April – could be very cold. The wind is very strong and cold too. No snowfall to speak of. (Rarely there might be snow for a few hours). Beijing is very dry in the winter — make sure you drink plenty of water, tea, etc.
